Here and in the other kinemages, the bases are color-coded as G (guanine) seagreen, C (cytosine) yellow, A (adenine) pink, and T or U (thymine, or uridine in RNA) skyblue; the sugar-phosphate backbone is in white. The base-pair hydrogen bonds are shown in purple: two for the A-T pair and three for the G-C pair. The two bases of a pair lie in very nearly but not precisely the same plane (turn on all the strands and go to View3 and tilt to line up each base); the commonest distortion is a torsional twist between the two bases, called "propeller twist". Adjacent base pairs are also very nearly parallel to each other, with parts of their aromatic rings stacked in van der Waals contact (a separation of about 3.5A). This base-stacking interaction is quite important, as well as the base-pair H-bonds, in making double-helix conformations of DNA very favorable. Notice that DNA is an electrostatically rich macromolecule: the phosphates of the backbone are negatively charged, and there are several potential H-bonding sites on the sides of each base, in addition to the ones that form the base-pair H-bonds. Waters and counter-ions interact strongly with DNA, and proteins can interact non-specifically with the charged backbone. Animate again to see each of the base pairs isolated. The 4 major-groove recognition sites on the edge of each base pair are labeled: as H-bond donors, H-bond acceptors, hydrogen atoms, or methyl groups. Since each list of types is asymmetrical, the arrangement of those recognition sites as seen looking into the major groove is distinct for each of the four base-pair types (GC, CG, AT, or TA). *{Kinemage 2}* shows a 12-base-pair duplex of B-form DNA, which is by far the most common conformation of DNA under biological conditions. Each strand here has the sequence CGCGAATTCGCG, which makes a completely self-complementary double helix. There are 4 A-T pairs in the center (pink & blue) and 4 G-C pairs at each end (green & yellow). Choose View2 to look from one end of the double helix; the sugar-phosphate backbone is at the outside and the bases near the center. The double helix is righthanded, with the strands antiparallel and about 11 base pairs per turn. Each base and each unit of the backbone has approximately the same conformation, although minor variations can be important to DNA bending, stability, and recognition. Choose View3 to look along the major groove (at the right-hand side), which gives DNA-binding proteins access to the H-bonding recognition sites on the edges of the base-pairs, as shown in Kin. 1. Choose View4 to look along the minor groove (at the left-hand side); it not only has less specific Hbonding groups on the base edges, but is also narrower and less accessible to binding proteins. Small-molecule drugs can bind in either groove, and some of them can also interact by "intercalating": sliding between adjacent base-pairs and pushing them apart. *{Kinemage 3}* shows an 8-base-pair duplex of A form DNA. DNA adopts the A conformation only under non-physiological conditions, but it is the most common conformation for RNA (e.g., much of the tRNA). The A double helix is righthanded and antiparallel, with about 10 base pairs per turn. This example has two identical (self-complementary) strands, with the sequence GGGATCCC. In A form, the base pairs are significantly tilted rather than perpendicular to the helix axis, and the sugar rings lie approximately in the plane of the outer helix cylinder, rather than radially as in B DNA. Choose View2 to look from one end, showing that the A-DNA base-pairs do not pass across the central axis of the double helix. The major groove (at right in View3) is quite wide and deep, and the minor groove (at left in View4) quite shallow. *{Kinemage 4}* shows the Z form of DNA, which occurs under biological conditions in vitro for some sequences (such as repeating CGCG), although whether or not it occurs in cells is uncertain. In this case, the Z conformation was stabilized by demethylation, and the 6-base-pair duplex of the crystal structure was here artificially lengthened by superposition onto itself, in order to show the Z structure more clearly. Z DNA is quite dramatically different from A or B form - the Z double helix is left-handed, and alternate residues have quite different conformations (sugar out and backbone extended, vs sugar in and backbone curled), giving the overall backbone a zigzag path (from which the name comes). Each base pair has one end with sugar out and the other end with sugar in. The helix is somewhat thinner and more elongated than for A or B. View2 looks from one end of the Z double helix, showing that the bases lie almost at the outside. View3 is a close-up of a section of Z DNA backbone, to show how different the conformations are for every other residue: on this strand the even residues are nearly extended and on the outside, while the odd residues are curled up and much further toward the middle. View4 is another close-up, this time to emphasize the alternating in-and-out positions of adjacent bases. Choose View5 and turn on "labels". This looks along what would be the major groove of the Z DNA (on the right side), but the bases are so far toward the outside that there is no groove.
